The current publisher for the Megatokyo comics is DC Comics. Megatokyo 4 and 5 were published under DC Comics' now defunct manga imprint CMX, successive volumes will be released under the DC Comics imprint.
The first three volumes were published by Dark Horse Comics and are still available. Also, a collected edition, the Megatokyo Omnibus Volumes 1-3, is set to be published in April 2012.
Megatokyo 1, 2 and 3 are also available as German translations, Megatokyo 1 and 2 as Italian and Polish translations, Megatokyo 1 as a Japanese translation.
Endgames
Endgames short story Behind the Masque is available as a Kindle e-book on Amazon.
A series of prequel books, titles MegaTokyo: Endgames, is available in print, as Kindle e-books and for Barnes & Noble's Nook. These books are:

Previously published
Megatokyo: Chapter Zero covering Chapter 0 (equivalent to Megatokyo 1), was published in December 2002 by Studio Ironcat. It's no longer available at retail.
Megatokyo Vol. 2: Do You Want to Save Before You Quit? covering Chapter 1 and Chapter 2 (equivalent to Megatokyo 2), was planned to be published in April 2003, but never went to press.
